It could be that something happened to frighten him while he was crated. Most likely, you never even knew it happened. Could have been a very noisy thunderstorm, workers outside, fire alarms going off, any number of things that happened while you were gone. Now he's associated that unpleasantness with his crate. Best thing to do is change his association with his crate to all pleasant. Feed him in there, give treats etc. Nothing bad happens in the crate, don't use it as punishment. Don't make a big deal when you're leaving him in the morning either. The other thing that could help him is this website. It's strictly about shy dogs and how to help them. http://www.goof.com/~pmurphy/shy-k9s-faq.html#what
Dayzee was so shy but it really helped her to go to behavior classes www.doggoneconnection.com and to exercise a lot. that kept her anxiety levels lower. Good luck!
